In the second half, Roger saw a penalty saved by Courtois before the forward volleyed his side ahead following a corner.
That loss ends a run of nine games unbeaten in the league for Madrid and they stay second, seven points adrift rivals Atletico.
Zinedine Zindane’s men will be hoping to bounce back against Huesca, next week Saturday.
Meanwhile, Levante moves up to ninth in the table, extending their unbeaten run to seven. Their attention now turns to their Copa del Rey quarter-final against Villarreal.
